Celtic had David Marshall to thank for staying level early on as the goalkeeper did well to save a low drive from Kris Boyd and turn a header from Stephen Murray wide. Killie took the lead from the corner after 14 minutes, McDonald arriving to head home Gary Locke's cross.
But it took Celtic just seconds to be back on level terms, Hartson latching on to Jackie McNamara's long ball before holding off Lilley and sliding a right-foot shot in off the upright.
Wales restored the lead after 28 minutes, a Dodds shot was pushed out by Marshall into the path of the former Hearts striker, who knocked the ball home.
Chris Sutton picked out Thompson with a fine ball and he took the ball past the committed Combe and stroked home the equaliser.
It got worse for Killie when Lilley prevented a Hartson through ball reaching Sutton with his hand on the edge of the box.
Lilley was shown the red card and Thompson fired home the free kick to send Celtic into the break relieved to be in front.
Celtic made sure of the three points with 19 minutes remaining when Hartson rose to head home Thompson's free-kick.

Alan Thompson and John Hartson grabbed doubles as champions Celtic came from behind twice to subdue Kilmarnock.
Gary McDonald headed Killie ahead, but Hartson stabbed home the equaliser within a matter of seconds.
Gary Wales fired confident Killie back into the lead, only for Thompson to round Alan Combe and level once more.
Thompson drove Celtic into the lead with a free kick after David Lilley was sent off for a hand ball before Hartson headed home a Thompson cross.
Kilmarnock were without new signing Allan Johnston, plus Paul di Giacomo, Colin Nish and Danny Invincibile.
